You should check the following:-
Has the transaction actually been posted or is it still on the Pending or Registered Tab
Check what settings you have on the Allocations Screen - if the Unposted is set to No you will not see any transactions that have not yet been posted
To correct you will need to Post the transaction or if you want to allocate before posting, on the Allocations Screen change the Unposted to Yes
